Because he's not being filmed during those times. He loves dogs in real life apparently. I saw a film on him once and he showed off his pet dogs.

The "character", Doc Martin hates dogs, but the actor, Martin Clunes, loves dogs. In the show, when he's shouting at a dog, you often only see his face. The dog isn't actually there with him in the scene because he (Clunes) doesn't even like "acting" mean toward animals. The magic of television.
