I know he was called a villain, but in all honesty, Dr. Doofenshmirtz never really struck me as a villain. He just struck me as a great dad who only plays the villain because he thinks he has to. It's apparent from his interactions that he isn't evil in any sense of the word, whether it's the warmth and love he shows his daughter to the little interactions he has with his "archnemesis" Perry the Platypus. Even in those interactions with Perry, he has never shown any outright hostility to him. I would describe their relationship as more of a rivalry between a "hero/villain" that complete each other.
