So, Desmond claims to be a soldier who serves House Corrino directly - he's not a soldier for one of the other Great Houses, who have their own private armies. So, it stands to reason that the Emperor holds Arrakis. Or it's a joint force with Imperial soldiers and levies from the Great Houses. They aren't very clear in the show about things like troop movements because we had to have club scenes. LOL.
