well I assume by how epic mickey 2's story was supposed to play out that the blot was meant to be the main antagonist for the entire series or atleast an ever looming threat that never truly leaves the story

To build on the previous commenter, since beating Shadow with Thinner results in you completely destroying it, and then later destroying the Phantom Blot in getting your heart back, it would be a large continuity problem. Plus there's a good chance that even when the Phantom Blot was destroyed, given how linked Shadow was, it would have perished when we destroyed the Phantom via the firework batteries, regardless if it was redeemed or not. Granted, we had Blotworx in the sequel, so whether or not the Phantom Blot was truly linked to all the other blotlings, hivemind style is debatable.

Still wonder what happened to the shadow blot. If he wasn't there in the second game I assume that the original ending for the shadow blot was then we can use thinner in it but I can disagree still maybe it's somewhere around there and didn't show itself in the second game the second game.
