The arrows piercing the stone was an attempt to make the animation seem more like actual Minecraft, as in the game arrows can pierce any block. The bow comes from the skeletons inventory. They are actually programmed to have up almost 1000 inventory slots, to hold arrows and multiple bows. Whether you get a bow or not when you kill a skeleton depends on how many bows are in the skeletons inventory. The no smoke on the torches and the weird shadows could be a tribute to the beta days of the game when smoke particles were not in the game and the beta days of optifine that made sure that shadows existed, but the shadows were not programmed correctly so were thrown off and looked completely unnatural.
