For the first one, I think it’s because hope's peak academy is a school for hope, while the killing game(and monokuma) is supposed to put people in a state of despair. So my theory is that junko put that logo on monokuma as a possible metaphor for turning hope into despair. Again this is my theory so you can disagree if you would like.

Honestly think that Monokuma's red eye was modelled after the school logo, and not the other way around. That might also explain why it's such a reaccuring motif in the overall franchise as well, beyond it just being a symbol for Monokuma. But that's JUST A THEORY-
