I know this is 3 years to late. But Master and Commander ending I don't think was ever meant to be sequel bait. I know there's a shit ton of books in that series and that they wanted to make a sequel. But if they did make one I did think it would have had anything to do with ending of the first film. I think the ending was just a great way to end the film. As one of the biggest things the film is centered around the friendship between Crowe and Paul's character. And the tension between them where one is dead set on hunting the ship and his duty while the other is obsessed with science and studying animals. Yet they both end up sacrificing their goals for the other. So the end of the film was just a continuation of that. As Paul's character Stephen yet again had to give up his goal of searching the Galapagos so that Crowe character go inform the other ship that the surgeon the captured was in fact that Commander of the French Man O War. So it's not like you could continue from where that film left off as it would just be a boring conversation of one Commander telling the other that the prisoner they have is a Commander.

You take him out of that film and it's still not a good film. You would also need to change a shit ton of the terrible dialogue. The entire Padme and Anakin terrible dialogue that was also creepy as fuck. Would need to either recast Anakin completely or at least make his dialogue much much better. As he might be even worse then Jar Jar. Yea Jar Jar sucked but he was nothing more then a comedy relief character. Anakin on the other hand is a central character a character that the entire prequels are centered around. He freaking grows up to be Vader. So it was way worse to mess up his first appearance in the timeline.
