There are pumps in Leh, Karoo, Khalsar, Keylong. I carried 10L extra with me in jerry cans for longer rides without petrol stations en-route. Apart from that, all the small eateries, and all home-stays - even in the remotest of locations - have bottles of petrol that you can buy at a slight premium. You can carry a portable funnel-filter for the fuel if you motorcycle's fuel filter/pump is sensitive.

Yes, beyond Leh - for almost all passes you'd need an 'Inner Line' permit. For Indian nationals, it's easily available online. For foreign nationals, I think there is some paperwork involved - you'll find lots pf travel agents in every nook and cranny of Leh to help out with that.
