Darting costs money per shot if you are NOT firing them Manually. However, Fuel is still consumed and the massive drain from your Scientists was accruing over time. Overall, you lost quite a bit of money while you were attempting to Dart the Compy's. But no, you were not paying a "Per-Shot-Fired" Fee.
