Make it easy on yourself. Buy a small 2 wheeler bag roller which is expanable put your bicycle on top of the wheeler and push or pull the wheeler. After reaching your destination slide the bag wheeler and put it in your backpack. Come on you can purchase the small bag wheeler online.

I've led two groups on folding bike tours of Japan. The combination of a folder and JR trains is unbeatable! On the 2019 tour, we rode from Zeze to Omihachiman along Lake Biwa. Very windy! As others have suggested, "portaging" the bagged folding bike through the station is a chore. We dealt with it by bringing lightweight folding luggage carts. We'd fold up and bad the bikes, then use a couple of luggage straps to attach the luggage cart to the package. Towing the bike through the station was much easier than carrying on the shoulder. The folding luggage cart was bungeed to the rear rack on the bike when we traveled by bike.

Thank you for the details of your trip. What is the weight of the bagged bike? Especially nice that you had a bag from Ikea that ft nicely! Would it have been better if there was a portable plywood board with four or five small caster wheels as big as the Bottom of the bag that you could strap on? That could be folded in two and tossed into the bag when not in use? OR, Can the wheels of that bike protrude from holes in the bag?

I don't know if you can hang panniers on a bike with 16" wheels, but if it is possible I would encourage you to do it. I find riding with a heavy backpack pretty uncomfortable. I find it particularly hard on the butt.

Have you considered the Brompton Bike Cover with integrated pouch? It would go over your bike and leave the bottom open so that you could just roll the bike. As the bike is covered, that would be allowed on Tokyo trains? You could raise your seatpost so that you could push/pull the bike.

What happens if you have a full size mountain bike? How do you carry onto the train platform. As you said even if you use a bag with rollers, you have to carry the big roller bag when you reach the other side.

Burley Travoy is rather dear, there are DIY bike trailer idea using shopping cart with bigger detachable wheels (12"-14"). Also it can secure the 16" foldie on it and pull along, up down subway staircase a little easy.

Suggestion, since you can roll the Brompton style bikes when folded, don’t put them in the bags until you actually get to the train platform. That way you can roll the bikes most of the way instead of carrying them.

I've been riding this bike for about a month kzbin.infoUgkxwC0IIeIomGQVeBWg-kKJaToZkLEFIA2W and a half now and I think it's fantastic. It helps me get to work on time every day since I'm able to fit it inside of public transportation rush hour. The price is great too, people are always shocked when they ask me how much I paid for the fold up and I tell them "200". It's easy to fold and installation when it ships is insanely easy. All you have to install when the bike arrives is one foot pedal, everything else is done for you. I do recommend you carry some sort of wrench to tighten any loose screws on the handle bar and seat whenever they get a little bit loose. Other than that I think it's a fantastic bike. Easily fits in the home, can fit inside a car trunk and can even fit in subway rush hour.

My word, I bet you were both shattered after that journey ! Be very careful when carrying the folding bike bags : avoid scrunching up your shoulders too tightly, for a long time. This can very easily cause nasty and painful damage to the ligaments and muscles in the area. Take it easy, for after all, you want to eventually get back to Vietnam in good condition. You are on a break, not in a competition !
