My problem is that everything looks fine in CPanel. All the subdomains say AutoSSL is validated. The run button says "in progress". None of them are expired. However the browsers do not show the padlock by the address bar.

Browsers will not show padlock autyomatically. You have to call your site via https. Now instead of http, use https in the url. Change all urls for all assets from http to https. When site is being viewed via https, then it shows padlock. If you are using wordpress, there are plugins like autossl that can redirect site from http to https and fix mixed content issue. I hope it helped.

I installed new certificate and cpanel says "successfully installed" but when I open website, it still shows me old certificate which is already expires. Can you please give me advice about this issues?

Give it some time. Also use autossl. It will reinstall automatically before expiration. Make sure u call website by using https and every asset path in site should begin with https.

Use url with https or wait for few mins if u just installed ssl. Or enable ssl in mobile browser. So many variables here.

What if the .htaccess file doesn't appear even after showing hidden files

It means you don't have htaccess file for website and your issue is not related to htaccess file in case of SSL.

It means you need to install another ssl certificate or install separately on other domain. Is it Let's Encrypt? Is it multi domain certificate or single domain ssl certificate? SSL certificates have types / categories.

​ @WebStylePress there's a Let's Encrypt which was auto installed on multiple domains and then it stopped installing on new domain aliases... when I installed cloudflare ssl on a new domain alias, then the existing lets encrypt ssl on other were deactivated. please advise? thanks!

Ok. Lets encrypt is single domain ssl. You need to install it for all domains. If it gives error in installation, rename htaccess file and then install on domain that is not accepting it.

Yes. Exactly. Rename. Install ssl. Rename htaccess back to original name. Sometimes htaccess stops ssl to get installed because of extra security rules.
