I was able to complete the quest similar fashion but not needing honest Dan to follow you and you talk to Amelia first, then be close to the exit when talking to the doctor and accept her offer, then run through the chain door exit and leave the compound to head to covenant.

Yes. Honest Dan is optional in list.

Alive Dan = disappear forever. Dead Dan = stay forever.
