Objectively, the GAR was the best Galactic military, but the CIS is definitely up there. The fact they could compete with the GAR is actually impressive, it's just a shame Sidious was wrangling them from the shadows.

The Jedi were pretty poor commanders, at least to start off with, so I'm willing to bet it was the efficacy of the Clone Troopers themselves that did most of the heavy lifting throughout the war, considering the k/d average per clone made almost all of them a net positive. Even then, you can be a great commander, but if your subordinates can't stack up, that's not going to mean much, Julius Caesar proves that more than anyone. The clones were...well, clones of Jango Fett, quite possibly the best warrior in the Galaxy, and even with a handicapped individuality, the average clone was capable of far more on foot strategizing and competency than the average droid. If anything, I'd argue it was the incompetency of the Jedi that allowed the CIS to have such a good head start in the beginning of the war. Sure, the CIS had the numbers, but the Republic had a quality that matched that. I think who wins in this case boils down to each side's commanders, because it then depends on manouvering and logistics.
