Ages ago I'm pretty sure Saurons master, one of the original gods, warped the elves and made them into goblins. orcs are a subspecies of goblin. Cave trolls were made from corrupted Ents.

According to the books, Gandalf could not use the eagles 24/7. The reason they did not take Bilbo all the way to the mountain is because the eagles feared getting shot down by the people the eagles raided from.

Absolutely correct. And the reason they couldn't fly the ring to Mordor was because Mordor was ruled by a super-powered wizard who could literally see a giant eagle coming from hundreds of miles away. Sauron could have sent the ringwraiths after them, or had his army shoot arrows at them, or maybe just set their feathers on fire (he IS a wizard, after all). The idea of flying the ring to Mordor relies heavily on Sauron being unable to do anything to stop a giant bird, even though he knows they are coming far in advance. That's not a gamble I would take.
