Gene Linkage and Genetic Maps

We just learned about X-linked genes, but what about gene linkage in general? If two genes are on the same chromosome, we can say that they are linked. Are they always inherited together? Can the alleles rearrange in some way? Well don't forget about crossing over in meiosis! That complicates things a little bit. I was a little confused when I first encountered the distances between genes being expressed as a probability rather than a number of bases. At that time the technology to sequence an organism's entire genome did not yet exist. These days sequencing a new virus or bacterium is fairly routine.

While constracting a linkage map, sometimes I get unmatched numbers ( assume that cM is 17% between A and B point and B-C is 9% but A-B is 7%) what could be the reason sir? It may be a dumb question but it just sticks into my mind.
