The reason enamorus will be shiny locked, I believe, is because its shiny isn’t available in the mainline games yet. Any shiny in go (save for the go exclusives) must first be released in the mainline games in some way.

It won't. The fusion will only take the characteristics of Kyurem. So you will need a shiny 100% Kyurem to fuse for it to be a shundo. You' be wasting a shiny Zekrom at that point.
