It's ironic in its own way; The secret ending of 5 is "leaving well enough alone". I believe this show not only post "Resist" ending, but also a glimpse into the post "Secret" ending as well. Had Joseph and his family been left alone, they would have eventually destroyed themselves. Being locked down in those vaults, expecting the Collapse to happen, and with the crazy bunch that the Seed Family is, they would have torn themselves apart eventually as shown in Joseph's "visions of what could have been". Everyone is wondering what the true Canon ending to 5 is, and in this DLC, we see it: the Deputy leaves the Seed family alone, they go underground expecting the Collapse to happen, then slowly tear themselves apart.

Well it is just a vision and they wouldn't necessarily have teared themselves apart. John and Faith only gets angry and unhinged but it is not like they couldn't have endured. Jacob kills him yeah but it is only a vision and "what could have been".

I also think joseph felt guilty that his brothers and faith died and the voice is trying to make him feel that it was necessary that they died

Yeah honestly and kinda cool that the 'cannon' is always the secret endings that doing the sane thing is the truth. Oddly even 4s one as there is even a interview mag in 6 for him. So either his DLC is him having issues with who he is or maybe he really did die and that mag is old. Heck even in 6 itself by the end even the protag just says 'if we had left well enough alone the kid would have turned out fine.'
