This was EASILY the best scene of the whole movie that didn’t involve action. The music, the return of Godzilla, the parallel of Serizawa’s character from 1954 and this one: it is on POINT!!!

I don't know if this was intentional or not, but this scene is almost like the formation of a new alliance between humans and the king of monsters. They go to his long lost sanctuary where the ancients used to worship him, and give him an offering in the form of raw nuclear energy. The explosion destroys the ancient sanctuary but from this a new bond is formed. Godzilla accepts their offering and in return is willing to spare their lives and accept them as subjects of sorts.

It would be more meaningful if we saw at least one scene from 2014, during Godzilla's fight with the Mutos. Maybe after the building collapse, and he lay there exhausted, he managed to get a look at the area around him, and saw what no person - human or kaiju - should ever have to see: the bodies of those who didn't escape from their fight. It's been hinted Godzilla does still care about humanity, lessened though it may be from seeing how much it's changed both for better and worse. But what if, after his brief contact with Ford, he saw the body of Andrew - or worse yet, caught his scent because of how close he was. And after pinpointing it, and removing the rubble he followed it to.........he saw the body of the child right in front of him. And seeing the sight of a child dead because he couldn't stop the Mutos in time might have possibly broken his heart, since we know him as a protector. And he may have seen children die through his lifetime, as well, including Ghidorah's incursion. And because he knows damn well that children are innocent creatures, seeing them die in battles he engaged him hit his heart hard - and could be the reason he gave Femuto the "Kiss of Death". He wanted to make her suffer for taking the lives of the innocent, even if it was a somewhat quick death - I like to imagine it was still agony. And after her death avenged the victims of their fight, Godzilla went home to mend his wounds......and i'd like to think mourn for those who died because of him, and those parasitic monsters. He was so desperate to end them, that he ignored the casualties he unwittingly caused until seeing the bodies of the humans in San Francisco made him remember who he was. A guardian, a king, and the power to maintain balance. Humanity was once part of his responsibilities, and based on the hieroglyphs we saw of him, he protected them the same way Kong guards his human tribe on Skull Island: or at least makes sure they live a peaceful life. But after waking up in 1954, and using his sixth sense to find out what's been happening in the world no doubt grew his sense of weariness which came after he became the last of his kind. So while he didn't outright attack them, his sympathy for humanity weakened..........until San Francisco. Now, in KOTM, he goes out of his way not to harm them unless they provoke him, and even save them when they're on the verge of death by Ghidorah's claws. You know what else? I feel Godzilla knows Serizawa, though not on a personal level, but recognizes him by his scent, and his own senses telling him the man is friend. Something he probably recognized fully when Serizawa brought the nuke to him. He probably sensed the radiation in it, and his experience taught him that that means it was meant to be explosive So he knew Daisuke was giving up his life to save Godzilla's. An act which only fueled Godzilla's desire to stop Ghidorah before anymore had to die. Then we get to his surfacing, and his encounter with the Monarch crew. Like @Brandon Jones said, after he got in close enough to recognize Mark's scent as the same as Andrews - the small, and innocent youth who died because of his mistakes - and recognized him as the father. So 3:00-3:12 was probably him visually showing his remorse for his actions causing Mark's son to die, and almost pleading forgiveness. And since Mark is the smartest guy on the ship, and is good with studying animals, he probably recognized the expression brief as it was, and silently forgave him.......and urged him to help him find his daughter. Sometimes only a few facial expressions speak better than any words, as well as a hyper-advanced sixth sense which no doubt let Goji know Mark's distress, and also catch Madison's scent. And since HE'S a smart cookie, too, it didn't take him long to figure things out, and he pretty much lead team monarch right to their shared enemies, and the child they were trying to save, who he probably later figured was responsible for belaying Ghidorah's control over the titans. But one thing was for absolute sure: he allowed enough innocents to die because he couldn't finish Ghidorah sooner - he would NOT make that mistake again. And since we know all of his senses are more advanced than any living thing on earth save other titans, he probably developed a great deal of respect for Madison when he saw her scream/roar in defiance to the golden demon even as he attempted to land the killing blow. She may be human, but her heart is pure, brave, and strong enough to make her an honorary titan/godzilla. That's how I view it all, and any who disagree can either do so peacefully and quietly, or fight me. Either way works for me.:D

It messes up what Gareth Edwards said about Legendary's Godzilla origin and is a continuity error. Edwards said that he told the creature creators to think that this is a real animal, that people saw it. Toho company talked to them and they drew what the creature looked like and then made the movies. So the pre-Legendary Godzilla movies and fictional movies in the Legendary universe. In the Legendary universe, the only real Godzilla is the one you see in Godzilla 2014. And in Godzilla 2014 Godzilla has his own theme music and it should have been used here, even if it would have been modified somewhat. There was too much use of the pre-Legendary music in KOTM.

Personally, I like to imagine that when he was studying the group closely, he picked up on Serizawa's lingering scent and deemed them friendly, since he's likely intelligent enough to have made a connection between Serizawa arriving with the nuke and the blast rejuvenating him. I doubt that's really what this scene was meant to imply, but it's a fun concept that makes it feel a little more personal.
