The thing about this is that Goku wasn't hit by the crippling strike at MUI he was hit by it in UI Omen against Moro but Goku had the idea to give him a sensu bean in MUI which, was a terrible idea

The UI transformation was different because that’s how he did it in the manga. It was a result of a friend’s sacrifice like for krillin but this transformation came from resolve but was still super cool.

The reason Goku took the deep breath is because ultra instinct is basically a deep calm state and another reason is because merus was erased and it was goku's emotional trigger similar when goku went super Saiyan when frieza took krillin's life.
