When doing the integration, do I have to integrate both r1 and r2 separately? How to deal with r12?

If this Hamiltonian is inside a ∫∫ ... dr₁ dr₂ integral, then your fears are cofirmed: to solve it you will need to integrate both r₁ and r₂. And r₁₂ is definitely the problem, since it includes both of these variables. The solution to this integral can't be done analytically (i.e. with just equations). It is usually solved numerically instead.
