The companies really were really inhumane because of the money. But they were not in the majority. The oppressed systems fought for their own well-being, their lives, and their freedom. If somehow Palpatine's planned failed and the Confederacy broke ties with the sith lord. The CIS could then win the war. Once the war is over, there are two options. One the Separatist Council rules with an iron fist behind the curtain or the Separatists Parliament forms a plot to kill the council, if it succeeded then they would nationalize their industry and pass a bill of law preventing corporations forming Trusts and building armies.
