Captain America actually was against the government in the original comic story line the film is based on. He felt that heroes needed to be above direct government control, because when politicians could control the heroes, they could decide who the villains were. Other big moments in the comics storyline included a villain who explodes named Nitro blowing up a small town (during a fight with some reckless heroes) to kick off the story as opposed to Sokovia, Tony convincing Spider-Man to unmask publicly (which led to his aunt being killed), and a robot Thor built by Tony killing the anti-registration (Cap's side) hero named Goliath. Tony was really not a good guy in this storyline, recruiting villains to a task force to hunt down unregistered heroes on top of the other mentioned things.

84 seconds in but interesting note: on the commentary for The First Avenger, the writers mention they like that every victory Steve has is while disobeying orders
