Very interesting concept, and nicely demonstrated with clear plastic. thank you for showing. Like David I noticed the water being pulled back down, but the volume getting pushed up is greater so end up pumping. I wonder if the check valves could be more efficient to not have that issue. It could make a difference if you need to pump higher elevations. Also enjoyed your craft for working plastic, maby I give the torch a try sometime.

A close flap at the end will make it even better? It will keep liquid from draining back. But then the other valve may not work.

How can we measure the output?

take a bucket and either pump for a certain time and then measure the weight to calculater the L/min. or use the pump to fill for example 1L or 5L(the more the more accurate), and then measure time it takes and use that to calculate the L/min. however know that in general it will take more force to get the water up higher. in this case it shouln't result in to many problems if your valves work well and you make sure to pump on the same speed, but it will take more force to pump it up higher.
