I think Pitou starts crying because by asking her to save Komugi, Pitou in turn realized how much the King cared for her, and that he was now asking her to save something truly precious to him, so she got moved and later did everything she possibly could to finish the job. When in an earlier episode the King asks all three about his name Youpi has no answer, Pouf responds as an ant "You are the King, nothing else", but Pitou was the only one who actually showed concern for his feelings.

People hate on Pitou for the Kite thing, but they turn out to be an incredible character. The entire chimera ant arc is filled with character development everywhere
