your save file is generally considered completed when you finish expert mode which requires 71 A rankings to unlock, but yes, there are 326 different combinations of story decisions, if you wanted to you COULD go and complete story mode in every possible combination, which is kept track of in the "Library" from the "story mode." Doing so would require, most likely more than 326 playthroughs, and lots of prethought and planning.

***** I'm not saying the game play itself was inherently bad (though it could be clunky at times) just that the way they went about it wasn't too great. One shouldn't have to play the same level 10 times to finish the story mode, or at the very least there should be a reward for such repetition outside the keys you find for the weapons behind the locked doors. If this game had, for example, implemented a chao system similar to adventure 2, then there would be incentive to play levels again in order to get rings or animals/drives to make them stronger, which would gradually be accomplished over the story mode as you played again and again.
