It was a cover-up. That was the entire point of SA2's story. Shadow was supposed to be hidden from the public. They arrested Sonic because they thought he was Shadow. And Shadow was detained. So they went after him for already being arrested and escaping prison.

And it sucks because they were a lot of what made it feel like one of the best Sonic stories ever. But I don't think this should need to be explained. It's obvious that GUN are chasing Shadow in the story, and have confused him with Sonic. And once you get far enough in, when it's explained that Shadow was sealed away on Prison Island, and was broken out by Eggman, it isn't that hard to put two and two together.

The question then would be if the amount of force Sonic used is reasonable, and considering they sent a 4-lane wide armored vehicle through a crowded residential road and had a full-on military mech firing missiles in a city center based on the world's shoddiest evidence, I'd say yes.
