Because it probably was ment to do so. In every other boss battle the music starts BEFORE the battle begins, they probably scrapped the Idea on this one in order to give more credits and iconicity to the script

The scene was definitely better like this, but what would've made it better is if before the battle started both Armstrong and Raiden would clash into each other then the battle begun so the theme hits harder
