I don't think Bach intended a melody here at all. They are arpeggios. The piece sounds best when it is interpreted in this way. In general, I don't think melodies play such a big role in Bach's pieces, at least he didn't compose “melodies with accompaniment”. The appeal of his music lies in the complex, harmonic overlapping of structures. In other words, you can read/interpret countless melodies from these textures.
