Yes, everyone saw the apartment explode with her & Jonathan inside but if you watch the trailer for the next half of season 3 it shows both of them are very much alive.. nobody knows how they got out & we won't until we see the new episodes but they're both still alive.

I read an article about this, the producer said her survival has something to do with the fact that at the ending of the episode Jonathan reached out and grabbed her hand. Until we see the episode it’s uncertain how they both survived the explosion but Jonathan and clary are both alive and it has something to do with the way he grabbed her arm at the end
