You can tell it is killing Jason not to tell Sam the truth about the baby but I think he doesn't want to tell her because he is the reason she got shot and cant have a baby

Yes Sam found out she was not told, there is a difference. Sam may have understood and none of the things she did may not have happened but we will never know.
