As you say, that doesn't make mich sense considering how many times we see him in water in various Friday films. F vs J itself ends with Jason walking out of the lake carrying Freddy's head. My headcannon is that Freddy used his powers to mess with Jason's mind to make him fear water at that time to give Freddy an upper hand in their fight. It doesn't fully explain it but oh well. In this fight I see it as a bit of that control is still popping up every now and then. Like I said, it's not perfect but it's the best I could come up with.
