Why put tefilin? Wasn’t it the second day of yom tov for him???

I think he meant to say, he should put on Tefilin on Monday (Not Sunday), the second day shevuos (Zein Sivan)

Basically, what the rebbe is saying, there are 2 celebrations for receiving the Torah one comes after a count of 49 days (where they worked on themselves so they can receive the Torah) and one is the celebration of the day which the jews received the Torah (6th day of Sivan). Someone traveling from Japan to NY in the time of the Omer, his 50th day will be NY 49th day. Therefore he will keep that day (5th-day Sivan, NY date) Shevuos. He then has to celebrate the 6th day as shevuos also as the second day Yom tov.

Question for the Rebbe According to the rebbe there are 2 Matan Torah and therefore one can say Matan Torah on the 5th day of Sivan if that is his 50th day of the Omer. Shoukld this person keep 3 days yom tov? (5th sivan because 50th day, the 6th because second day yom tov and its the day of the actual receiving the torah and the 7th day is the second day of the yomtov od receiving the torah??? And he should NOT put on Tefilin the 7th of sivan. And if you will say he should put on Tefilin on the 7th (which implies that the 6th day of Sivan is only celebrated because its yomtov sheini;) would u say, in acase where he traveled from Japan to Israel, should he only keep the 5th day and not the 6th day (he should put on Tefilin on the 6Th) even though its the true day of Matan Torah?

Presumably, his guest had not come with his entirely family and was planning to go back to Israel. As such, he may have had to keep only one day of yom tov.

The issue I'm still grappling with is if he was required to say yom tov shemone esrei on Friday night because he had gained a day, wouldn't that mean it was also vav sivan (virtually) for him? Or did he just gain a day for the purposes of the omer but nothing more? Because if it's vov sivan for him, then in theory it should also be matan torah for him as well (the same time as those celebrating in Japan)! Why separate omer from the date? It must be that you only gain for the purpose of the omer but every thing else is according to where you are now. The omer is a private mitzvah and thus goes according to your personal travel plans. But matan Torah - and the date - is public and therefore goes after where you are now.
