From the Chomsky's view, Transformational Grammar did not said that the meanings of word was not affected by the its context and each word had only one meaning. He explained that if you want to apply the semantic to build a grammar for the language L that was so difficult to build a systematic grammar, because we will have so many variants to understand a word. Therefore, you could not find a deep structure of sentences and the its grammar was not built in structure way. That's why you must need both phrase structure and transformational structure to understand a sentence. Transformational grammar was a way to understand in many other ways. Chomsky has told about it so clearly in his LNST's thesis.

i think you misunderstand generative grammar. reference instead refers to a mental item. chosmky is a realist about mind, meaning mind is a kind of "substance" that is the source of reference. it is not just nerves firing at each other. words themselves do not map onto context as in "real things out there" but refer to conventions and concepts in the mind. lakoff is an attack on chomsky, but has done little to disprove or invalidate chomsky's mental-oriented approach.
