As someone who's extremely knowledgeable on My Little Pony, I can say there's another Gravity Falls reference in the trading cards. On one of the Discord trading cards, the description mentions "an evil interdimensional triangle wearing a tophat" Considering that the description is a quote from the character Discord, who is a spirit of chaos and a big fourth wall breaker, this is 100% an intentional reference.

Kristen Schaal played herself in an episode of Scooby-Doo and Guess Who. If there was one place that SHOULD have had a GF reference, it was there. Well, if there were two places, there was this Bob's Burgers episode. Louise (Kristen) wanted to go to some really tacky mystery roadside attraction. I really think they missed an opportunity to make any sort of reference, even a fleeting one. It feels like they blew the chance to get Alex to voice the proprietor of the "Madness Castle" considering.

don't know if you read comments but here's an extra reference!! in the Homestar Runner (which if you don't know is an Internet web series co-created by crew member Matt Chapman) short "Haunted Photo Booth" one of the characters (Bubs) dresses up like Stan Pines and in an Easter egg he shouts "Yeah, shut it, Soos' Abuelita!" (who I believe was voiced by Matt aswell) and I'm not sure if this explicitly counts a gravity falls reference but in the Strong Bad Email (basically a spinoff of Homestar) "parenting" Alex Hirsch himself appears near the end of the cartoon!!

GF technically introduced me to Homestar Runner! I found out that the writer for “Dreamscaperers” (Matt Chapman), made his own webshow and checked it out. And I annoyed the hell out of the librarians that day since I couldn’t hold in my laughter from checking out so many shorts on the website that day. Hell, I credit it for inadvertently introducing me to Sam and Max and Bone too, through “Poker Night at the Inventory”.

Here's a really really deep cut reference for you There's a web cartoon called "13 Cards" (that's also on a streaming service so it's basically tv quality). It's about these 8 clones that were summoned from playing cards, all trying to live together in one apartment. On their balcony there is a box of toys that has two references: one is a dog from another cartoon made by the same studio, and the other is... Red star Bill? Now, I know you said no eyes of providence level references, but this isn't one. See, back in the day, the guy who would go onto founding that studio, Fedor Comics, made really popular KZbin animations. Among the most popular ones was "Gravipadovo", a reanimation of the Gravity Falls intro with the exploration of the idea "What if Gravity Falls was in Russia". In that animation, on the last few frames appears Bill, in a shape of the red star, holding a hammer and sickle. So it's a reference to a reference to Bill in a web/TV cartoon show

I also used to watch MAD a lot back in the day and haven't thought about their reference in years, I remember being excited that they mentioned Gravity Falls but was dissapointed that they never gave it its own dedicated parody skit.
