Because she knows he's only doing this because he loves her in a non-reciprocal way, but I believe that at this point Lily has already broken off her friendship with him because he called her a mudblood when she defended him from James and she decides that she doesn't want to be friends with him anymore, even after his apology, because that's how he thinks of people like her, including that he didn't stop being a death eater even though he loved her, I believe that's why she makes that face.
