I never cried watching anime, but I think the anime that got me closest to it was Code Geass. (I mean, Kingdom Hearts got even closer, but that's not anime) But Fairy Tail is a good call too, Mashima is exceptional at making you feel what he wants you to.

I think that part of the reason that Hiro Mashima did the edolas arc as a parallel universe was so that he could bring Lisanna back since she was a fan favourite from the flashbacks and that people wanted to see more of her

really loved the Lisanna ep, after all Lisanna's return was not really one of Mashima's asspulls, since it was established earlier on that Lisanna's body was never recovered. Then when more details were added it was foreshadowed that maybe, just maybe, Lisanna was alive. Unfortunately the Edolas arc was too jam packed with action and intrigue that a Lisanna sidestory could not really fit in. At least there was that episode where Lisanna showed some sussy actions of hiding when Natsu was explaining the whole other world thing and saving his friends to the Edolas Fairy Tail
