Actually, there is another explanation: people in the One Piece world look ugly because they've lost their dreams. If a person doesn't follow their dream or loses it, they tend to look ugly. However, people who follow their dreams or regain them appear to be more attractive. Basically, this is the whole ideology behind a person's appearance in One Piece. The same applies to Coby. While he was not fully committed to following his dream of becoming a marine officer, he was unattractive. But the moment he decides to pursue his dream, he starts to change into a more attractive person.
