Hmmm... Let me add some lore to how this could happen. After BF leaves the realm Xenophanes created, Tails, Knuckles, and Eggman had the bright idea of actually fighting back for real this time, with Tails to spearhead the entire operation, and Eggman to be the brains of it all. But for such rebellion, Xenophanes decides to argue with all three before this even truly starts, but with their persistence, Xenophanes slowly grows angrier and angrier until he reaches his true form, and starts mocking Eggman in an attempt to make the three think they are truly powerless, when in reality, Xenophanes is slipping in his tight grip over his twisted version of Mobius.

I like to imagine this is the souls fighting back, and the phases of Sonic represent his relationship with them. He is in his most neutral and docile form when dealing with Tails because even in his evil state, Tails does not deserve a hard beating, for Knuckles he is a little more serious but still cocky with him, but for Eggman he goes into his most powerful state to fight him, probably due to them being long enemies.
