A note on the fine tip markers that you say permanently stain the parts: Wear a cotton jewelers/modelers glove, make the line, then start rubbing it with your thumb. It'll stay in the recess/panel line, but will fade out on the rest, giving a nice smooth weathered look. They basically panel line and ad a slight shading effect when used properly. But they do dry fairly quick, so start rubbing it off about 5 seconds after applying.

For the Zeon markers, those shades of red and green are very very very specifically Zaku II colors, the Char "reds" and the standard greens. It's why they're both A) the backbone of the Zeon paints and B) really not applicable outside of their bubble if you're not actively choosing those custom colors.

Top coat is almost always applied After you're done customizing your kit. An exception to this gloss coat, which can be used before the kit is "finished", as a way to create more surface area for decals to grip on (especially waterslides). Keep in mind that another layer of topcoat should still be applied afterwards though.

If a kit has unfinished plastic and has sat for some time in high temperature conditions, the plastic can start "sweating" its plasticizer.
