I don't think Albert's betrayal would have been a big shocker even with a different name since you never invest in the relationship between him and the player's cause, but all that aside, why do you think we wasn't supposed to be threatening? He's the guy who created Model W, becomes the ultimate Megaman, supposedly has the powers of a God, and wants to wipe out all life so that he can recreate it in his own image. Those are all threatening qualities.

Yeah, that's true since in the Legion level, you see him in a cutscene with the model Ws so it wasn't really shocking as well as there wasn't really any connection to Albert since he turned traitor like 4 levels later. As for the threatening issue, well yeah, he was insane and wanted to destroy all life. But I guess that what made him non-threatening is that all he wanted was recreate the world where man and machine can always evolve. It's not that bad when you look differently but still.
