At min 17:30: On Windows 10, after I navigated to the folder, I had to enter: ExtAncMEGA.exe ebgCanc.txt Otherwise, I was getting an error log without the ".exe". PS: thanks for the video :)

Can we still use MEGAX for generation because recently when I tried using MEGAX there was a popup which said not to use the trees generated for the publication. In MEGA7 how do we do for the G+I parameters?

Hello, unfortunately after I work my way through the pipeline I seem to get no ancestral protein. I always get the same "Ancestral Protein Sequence: The DNA sequence is not a coding sequence ( the length is not a multiple of 3). No ancestral protein is calculated." Do you have any advice as to why this is the case? Thank you!

Maybe a little late, but if you are using protein reconstruction, you need to trim your DNA sequence to have a number of bases divisible by 3. Three nucleotide bases make an amino acid.
