Eggman is just frustrated with how things went at the end of sonic mania adventures part 5 with how you lost even with all the chaos emeralds and the master emerald. That's why he left you, but he knows deep down you are his greatest creation, so after his anger cooled off and then he saw you were in front of his hideout, he took you back.
