At 56:00. As we are doing neutron scattering so our source is neutron. But for backscattering what is source for protons? Yes by backscattering we getting neutron at higher angles(90° to 180°) but for this what is source for the protons?

The physical process here is neutron-proton scattering, so obviously, the neutron is scattered by the proton. So this is the 'source' of the proton.

At 55:30 the instructor says that the proton becomes neutron and the neutron becomes proton. This is the source of proton

Why is the solutions in region one and region two are different?

Because in region first we have potential but in region 2 then potential is zero, so solutions comes different after solving the SWE
