Thanks! We use the free software Visual Molecular Dynamics. It is very easy to use and they have nice tutorials. www.ks.uiuc.edu/Research/vmd/

In fact it is very hard to say a book because there is not an only book where everything is explained properly. These 3 lectures are a combination of general knowledge, many papers, tutorials of different MD programs and probably some books but I don't have a list of them. My favorite one is Computer simulation of liquids by MP Allen, DJ Tildesley, where you can find many of the most tricky parts of the talks such as the periodic boundary conditions and the Ewald summation.
