They couldn't figure out how to make it so a 4 legged fighter would work with all of armageddon's mechanics So they wrote it in to where it make sense to where Shao Khan punished Motoro and his people for his failure in MK trilogy by stripping them of their former glory with his Magic.

He has two legs in this game reportedly because of an animation limitation they had when developing this game. It would've taken too much time to develop an entirely new system for him to the point where it would've justified cutting his character. So they decided to give him 2 legs instead. It's incorporated into his ending where it's revealed it's part of a magical curse.
