Could you please explain why the manufacturer use different network protocols in transport as j1939 etc

Many reasons first the cost, if only one CAN use have to be very fast and costly. Second, if only one CAN used in case, if any module shorted or wire open the car never start . I am sure many other reasons there but I told you most important reasons .
