Prediction: Chapter 4 is the final chapter and Yarnaby is going to help you along with with the little black sheep and Poppy and will either fight the Prototype, or Yarnaby turns on you at the end revealing he's the bad guy, or Yarnaby is helping the Prototype or finally Yarnaby and the Prototype are the same character which wouldn't make sense from a lore standpoint but is still in the realm of possibility.
