Well, obviously the real answer is "because Amanda had to still be alive for the finale", but I guess you can explain it in-story by saying he didn't want to waste a bullet on someone who was already unconscious. He still thought he might get out of there alive at that point, and was going to need all the ammo he had left to fight off the guards and escape.
