I think that's what they were going for actually. In the early 2000, a lot of games were trying different formulas and their stories becoming a little more darker, Sonic, Spyro, Rayman and other mascots made their stories darker and serious. Nintendo were sort of trying to do the same with games like Sunshine, trying out different mechanics and with the RPGs like Thousand Year Door, Mario & Luigi series or Galaxy pushing more story and lore into the Mario games. They were also trying to make Mario look more cooler and badarse instead of a cutesy plucky dude. And like you mentioned, In most of the video game covers, renders and even ads throughout the early 2000s, they made Mario always looking serious or giving a fierce look at the viewer. I'm pretty sure this was also the whole reason that inspired the constantly frowning "angry war veteran Mario" we have in Smash Bros as well. I also recall the developers themselves saying in a interview they wanted their characters to be seen as cool. Same reason they also made Link starting from Ocarina of Time to have a more taller and tough-looking appearance compared to the stubby little Link from the NES games.

The way I've heard it is that Miyamoto knew that even he wouldn't have the sway to just stop Mario from becoming more childlike, despite his distaste for the direction they were taking what he still saw as a character who "could be your uncle", so he rebelled by specifically targeting what he viewed as the most egregious expression. Sure enough, they did oblige that smaller request.

Mario did it in the Super Mario Bros remake in Allstars (Lost Worlds too as it used the same sprites), Super Mario World, and Super Mario 64. Sunshine was the first game that banned the sign and it didn't come back besides the GBA remake of Super Mario World which reused the original sprites.

Funny thing is Mario's original inspiration was Popeye, hence the early artwork looking like that, but later they changed him to be more like Mickey Mouse. Smash Bros. makes him more similar to his original idea by making him more confrontative, similar to Popeye.

This reminds me of the Hebrew dubs of Sonic X, where the dubers of the show would halt all the animation to prevent Sonic from giving the thumbs-up. In Hebrew speaking countries, giving a thumbs-up is equivalent to giving the bird. This is why the title card in the opening of that dub is halted before Sonic can strike the pose.
