Just to clarify, in the end the guy arrested wasn't actually Big Jim, the real Big Jim is the one in the picture in the center of the evidence board inside the container (and he's pretty big). The guy in the end was just someone who took the fall. As Big Jim himself says, it's not his first time being a crime boss, he starts an empire, lives it out and when it gets "too hot" he moves cities and changes his name, starting it all anew. Just a subtle detail, but I thought it was a cool one

The first adds challenge modes and the 2nd and 3rd include an Act II that continues the story. EDIT: Also, there is a perk that you can get that eliminates leaving bloody footprints.

yeah, the waitress in the alley is the daughter of the John character (the one going after Big Jim in the warehouse). his daughter was "collateral damage" in during the pizza place hit. the main character's daughter is coming home soon after the last mission, and that's partly thanks to the money you got for all the "cleaning" you did. there's so much lore in this game (like the secrets) it's easy to miss some details.
